For this project we have used a new aproach of having the git repo above the web root (we do this in our other projects).
This has the advantages:

Keeps the git repo out of the publicly accessible web root (although we still have rules to deny access to it and other dotfiles/folders)
Means we can update Drupal without it overwriting our gitignore etc
Means we can have other folders alongside the webroot in the repo
Disadvantages:
Inconsistent with other kendraio repos
