I used "Deprecate entity" in Protege 5.6.3

Could you use the Gene Ontology deprecation mode?

Examine the existing obsolete terms in envo.owl.

• The prefix is 'obsolete'
• Use the 'term replaced by' or 'consider' annotation properties (the wizard should do that for you) to suggest which terms to use instead
• all subclass and equivalence axioms should be removed.
