When a user imports results, if the document has an iRT calculator and have chosen to create new multi-injection replicates, a checkbox "Merge iRTs" appears.
If that checkbox has been checked, then Skyline will wait until all of the files in a particular replicate have finished their first pass and then calculate the linear regression for the iRT calculator using the retention times from all of the files.
